Do all tagged signaling proteins in the nucleus show occupancy over actively transcribed genes?

We do not find that all nuclear TAP-tagged proteins involved in signaling show enrichment over transcribed genes. For example, the signaling proteins Dun1p, Bmh2p and Ptc3p are abundant in the cell (Ghaemmaghami et al., 2003) and detected in the nucleus (Huh et al.,2003) but we did not find significant enrichment over highly transcribed genes in ChIP-chip experiments (right panels). As comparison (left panels), the ChIP enrichment of Tpk1p and Hog1p is shown under the same conditions. The default growth medium (control) is YPD, a rich medium containing glucose. We conclude that nuclear TAP-tagged proteins do not always lead to enrichment over actively transcribed genes in ChIP-chip experiments.
