Is enrichment over actively transcribed genes due to non-specific binding of proteins to the immunoprecipitation reagents?

To control for the possibility of non-specific binding of lysate to the beads or antibodies during the immunoprecipitation, we performed each experiment with an isogenic wild-type strain that does not contain the TAP tag. Left panels show the experiments with TAP-tagged Hog1p, Ste5p and Tpk1p, right panels show their control experiments with untagged cells under the same conditions. The default growth medium (control) is YPD, a rich medium containing glucose. The results of the control experiments show that open reading frames may have a slightly higher ChIP enrichment than promoters (see also Pokholok et al., 2005) but this enrichment is lower than observed with the tagged strains and not significantly above background, i.e. is not called as bound region in the error model. The overall enrichment over open reading frames in control experiments does not correlate with transcription rates (not shown).
